MySQL is running at that time because the phpbb forum and other things
on that server are still working.

A restart of the MySQL database seems to fix it then after another
couple of days it goes down again.

By restart, I guess you mean that MySql isn't running at the time.
Have you checked the system and mysql logs to see if mysqld is
crashing? Perhaps someone has a backup scheme which stops mysql while
a backup is being taken?
