Is this because all Wp's are now accessed through several web servers, and
the access logs each tell an incomplete story? If so, is it an option to
run Webalizer job on each server. I might then merge the page
request/visits per day figures for each web server in my script.

There are two Squids that create a lot of logs, those can be fed to
webalizer. Squid 2.5 is limited in that it doesn't include the referrer
and the user-agent in the log. We have a separate ua.log running, only the
referrers are missing. Squid 3 supports proper logs, but it wasn't ready
when we tested it.
I can try to set up some stats scripts in the next days. We have one log
for all domains, so we need multiple webalizer configs that only include
one domain for each report.
There should be some Apache logs left for analysis for the period between
Jan 23 and Feb 5. The post- 5th logs are on coronelli & browne.
